Is it possible to file off this kind of imperfection on a toy? Or do I just have to use it with a condom from now on?

Even if you don't do any trimming (as in, if they're 'dents' rather than 'bumps')---it is still nonporous in the sense that the material is impenetrable to bacteria etc. So just do a thorough job of cleaning and all will be well.

And like Antipova said, you can use a little bit of bleach (10%) or alcohol to be certain.

I had a toy with dozens of bubbles that were too small to clean. The manufacturer replaced the toy for free.

If it's Tantus or Vixen or Fun Factory they'll probably replace it even without the receipt. Try e-mailing the manufacturer directly.
